SD card error?

I'm having a weird issue with my 3DS. I got one of those alerts that my SD card was full so I couldn't take more pictures. I emptied the picture folder the way I usually do, by transferring the pictures over to my computer. I've put the card back but it's still telling me that I can't pictures because the memory is full. It's not just in ACNL, since I just tested it with the game notes and got the same error.

The only things that I've done since yesterday (when I got that alert) were just taking pictures of my ACNL game and saving a Mii as a qr code before editing it. I have no idea what's wrong since it's not very different from the other times when I've gotten an alert about the SD card being full.

I've considered that maybe it's full of random other stuff, like game data, but I doubt that's it since the pictures I've cleared should have made some room for the same amount of pictures.

Has anyone else gotten this before? Does anyone have any advice? I'm getting in touch with tech support tomorrow, but meanwhile, it's so annoying. :(
 
I had this as well. The photo application can only take up to 3000 picture files at once. I couldn't think of a reason either after I had taken the pictures I had off my SD card, so I opened the photo app. Turns out it needs to re-index before it sees that space is not being taken up.

So simply open up Nintendo 3DS Camera, check your pictures and it'll re-index. You should be able to take more pictures afterwards.
