I got one physical and one digital copy and was wondering, can I connect both to the internet or will my save files get messed up? I just want to visit other towns and get visits. Planning on getting a third copy, would it still work?

Far as I know, yes. I have multiple copies, but they're all physical carts. Can't see why a physical and digital copy wouldn't behave the same way.

I've got both and I've had no problems with them when it comes to the internet.

You should be fine, i have multiple copies (digital and physical) and i've had no issues.
