I have the Limited Edition 3DS XL with Animal Crossing New Leaf pre-installed.
I sort of finished the game, so I left it. Now I really want to replay
the game, but don't want to erase my finished savefile. If I buy a new/secondhand physical
copy of New Leaf, would I then have 2 savefiles? Or would the digital and physical
copy somehow conflict with each other?

the save file for a downloaded copy is saved on the sd card / 3ds itself, the physical copy is saved to the cartridge, so you will be able to have both a physical and a downloaded copy on the same 3ds. you can have as many physical copies as you wish on one 3ds.

Yeah you can totally do that. I have the same DS as you and have multiple towns thanks to cartridges. Like carp said, they're saved to different spots, so they won't conflict with each other.

Yep, as carp and Snowfell said, it's completely fine. I have the same Animal Crossing 3DS XL which had ACNL pre-installed and I played both that and my physical cartridge version for around a year until I got another DS. No issues whatsoever.

Ditto -- all good, the only issue that even exists is that the Welcome Amiibo update affects all games on the 3DS. I'm assuming that you already applied the update and want it? In which case it won't matter. But that's the only thing I can think of -- I have the same DS and have used it to play my own extra town and allowed friends to open their towns up for transfers.

Everything will be fine except for streetpasses and DLC like the Christmas tree that we got in the winter.
Make sure to open the town that you want the streetpass to go to first. Same goes for the DLC. I opened my spare copy and it received the White Christmas tree. Opened my main copy and I didn't get it there.
