As said in mostly all threads about the townlayout: everyone likes something else. There is no "perfect" town layout although some are outright impossible to work with.

I used to live next to the plaza (the yellow house), and I was glad to have cityhall and retail close to each other. But everything else was randomly placed in a spot that looked good at the time. There wasn't a straightforward road which connect everything and I often ended up running over flowers.

In my reset attempts in a second copy of the game I came across this neat layout. With an attractive large space below the river. The player houses can be stacked next to each other while all public buildings and PWP's could be placed above the river. I'm wondering if this would become a nice setup. It would save space on roads and prevent accidentally destroying precious flowers while running from A to B. But does having everything stacked together work in a town?

Personally, I like this layout because:
1. Re-Tail is not far from the dock.
2. Only two ponds.
3. East beach, and one long beach is cool.
4. Town hall, train station, RV park and plaza near one another.
5. As you mentioned, the amount of open space south of the river (if you keep most of the rest of the villagers north, of course).

However, since I am an introvert, I would:
1. Put my house near the east waterfall, ramp to the beach and private beach. I would lay down paths to prevent villagers from moving into that entire east area down to the bottom of the river. There I would have my fence for hybrids and my perfect fruit orchard, maybe my mushroom farm, too.
2. Definitely move that bridge away from the villagers house (since I don't have the tendency or know-how to move villagers easily).

I think the answer to your question about stacking is your personal preference. Do you like the houses in a row in one section of town or do you like the more random placing of villagers and characters?

Hope you have lots of fun with your new town, whatever you choose!
