Nothing. Pokebank is synced with Nintendo's servers.

Thanks, for answering , I dont really TT that much, but since I just bought the 365 days pass, I was afraid that if I TT I will lose them.

If you do plan to TT in ACNL, I would suggest that you use the ACNL Clock to TT. This way, your 3DS clock will not be affected.
