So I am super confused about the whole secret base thing... I have no idea how to ask people to be secret pals or whatever.

well, okay, first things first, do you have those welcome mats set up? the ones with the foot prints? you need that set down, and then all you do is go to the base and ask

but if you don't know how to get bases, they appear via streetpass and scanning qr codes

Honestly it's very easy to to add people as Secret Base Pals, just locate the trainer and talk to them. Three options should come up; Battle, Secret Pal, and Exit Convo.
