I'd also suggest HHD if you haven't played it already!
Here are my other suggestions:
Rune Factory 4 - Easier as a farming sim than HM/SOS, but makes up for it with tons of content. Dungeons, familiars, magic, crafting, cooking, dating- you'll be busy! Characters are more interesting and dynamic than HM/SOS & the graphics hold up very well. A must have for your 3DS library imho
Fire Emblem Fates: Birthright - The most beginner friendly (and also the best, imo) of the FE:Fates games. The graphics are very appealing, the characters are cute, & the marriage + children mechanics are fun to play around with. A great intro game into Fire Emblem.
Pokémon X - I'll kind of be surprised if a 3DS player doesn't already have this game, but if you don't, you definitely should pick it up! It's still the Pokémon game with the best clothing & customization options. There are tons of great Pokémon in this region & the game can be finished in under 30 hrs.
Pokémon Super Mystery Dungeon- a dungeon crawler/cave diving game where you get to play as a Pokémon. These are the Pokémon games with the most effort put into their storytelling. Super cute and fun while still being a robust game w/about 100+ hrs of gameplay.
