My vote goes to the 3rd generation games, even though I started with 1st generation (Pokemon Yellow), 3rd generation has long been one of my favorites. I enjoyed Pokemon X and Y too though, also enjoyed Pokemon Colosseum and Pokemon XD: Gale of Darkness. As far as a specific game, Pokemon Emerald tops the chart for me, though it is outdated by now, it had most everything you could ask for: Good plot, adequate characters, plenty of post-game, memorable battles, quite a nice array of Pokemon, memorable gym leaders/Elite 4/Champions.

3. 2nd generation (Johto)
4. 1st generation (Kanto)
5. 4th generation (Sinnoh)
I cannot rank 5th generation because I have never played them.
